Thats the important bit , microsoft are well known for tie-ing people to
their platforms by restricting cross platform interoperability.
To know how to proceed its important to know what you are using at the
moment.

That said , you could have 2 servers , one doing windows apps and
another apache one running infront of it serving static pages and
caching the application servers pages with proxy pass or somesuch.
This way you don't have to worry so much about your windows machine
because it can be heavily firewalled and you can migrate applications
to the linux box in an orderly way.
