Could your "winblows" only programs run under wine? :) http://www.visualcomplexity.com/vc/project_details.cfm?index=392&id=392&domain this webpage has always sold it to me ;) the fact that m$ roll out their dirty code like this just makes me laugh. there maybe many alternatives for you windows configuration gui's, top advice though.. do check for vulnerabilities when selecting open source packages. I think the Linux equivalent of your "HELM" is call cPanel is almost industry stand for what you are describing. I've never really installed/used it much since im into gaming servers.. etc.. but i know webserver managers who rave about it..
